The Timorese got ahead in the 14th minute after a goal from Mouzinho Barreto de Lima strike.
After Dennis Chung got a red card in the 27th minute, it got worse for the Azkals as they had to play with 10 men.
Timor Leste relialized this in the second half and got two more goals courtesy of Luis Figo Ribeiro (55th minute) and Elias Mesquita (90th minute).
With only one point to show in Group A behind a 0-1-2 win-draw-loss record, the Philippines are out in the running for a medal in the biennial meet.
The Azkals will try to end their campaign with a win against Myanmar on 10 May.
