Pagunsan shot a 73 for five-over 215 after entering the final round in the Golf Nippon Series JT Cup.
He faded 18 shots off joint leaders Keita Nakajima and Taiga Semikawa who had a 68 and 66, respectively for 13-under 197.
Ryo Ishikawa and Takumi Kanaya are joint third place, two shots away after they posted a 62 and 68, respectively.
Pagunsan was running seventh at the start of the tournament.
Over at the Taiwan Glass Taifong Open, Sean Ramos carded a 73 for joint 51st, while Que also hit a 73 for solo 56th on the third round.
Thai Suteepat Prateeptienchai sizzled with a 66 for 15-under 201, a two-shot leader over second-running compatriot Chapchai Nirat (69) 203 and Shahriffudin Ariffin of Malaysia is solo third at 204 following a 66.
